Sorry for not answering sooner; I was out in the field with real live 
organisms.

Regarding your 286x286 matrix, could you send me the file off-list?

Regarding your charstatelabels section and long lines, let me first 
explain why Mesquite strips the End-of-Line characters.  It would be 
very difficult for Mesquite to preserve your convention (EOL's or 
not?) since EOL's are entirely optional in this section of the NEXUS 
file.  So, Mesquite uses its own convention when writing the file. 
We chose to avoid EOL's so as not to force users to scroll down 10000 
lines for a molecular data file that for some reason had acquired 
character names.

It hadn't occurred to us that some text editors would have a problem 
with a long "paragraph".  What text editors give you problems?  Does 
Mesquite give you problems re-reading the file (is that the issue 
with the previous email?).

We could in future versions have a setting to determine whether EOL's 
are written there or not.
